Always let WHM finish the current process
This is of critical importance.
When you start a process in your Webhost manager, make sure that you let the system finish the process. You need to see the word "Done" in the bottom left corner of your browser. Then you can continue with other processes. If you interrupt the process before you see the word "Done" appear, this would result in a number of problems from not being able to re-use a username, domain name, leaving junk in the httpd.conf file, et cetera.
